I'm trying to generate a program using AddProgram(). However, it does not generate an assigned reference frame and end effector. I would like to find out if there is a command that can achieve this?

You should use the setPoseTool and setPoseFrame functions of the API to add instructions to set or update the tool and reference frame respectively.
